I think the better route was to fix your engine. Never know what a used engine has been through.
Even with the best mechanics things get overlooked or mistakes are made but they have really outdone most. In spite of that, I think you have taken the best course of action. Perhaps you can negotiate some level of guarantee, assuming all is now well?
Did they check the pan for metal and the cylinders for scoring while they had the heads off?
