What is it showing at the cluster gear position now? I would double check the gearbox loom is not pinched between the engine.
P/N detection is already bypassed if you have connected pins 1 and 2 on EWS module and the engine is cranking. So the only thing on EWS preventing fuel injection is if the key is recognised.

Are you getting spark and an injection pulse? Seems more like you still have an issue with the EWS system. The gear icon on the dash can be on for other reasons other than a P/N switch issue.

I couldn't crank when my PRNDL was wonky. I suspect the connector at the transmission, if so the "L" pins can be jumped to convince the EGS the transmission is in neutral y then the connector issue needs to be resolved, maybe it's not getting socketed in far enough

Was out of pocket yesterday but today I checked the EWS for power on 1/2/10/11 and I have reprogrammed the key so that should be good. I am going over the wiring diagrams on the newtis.info site (amazing how much info it has) so I will be checking the "L" connections from the gearshift unit (X8505) to X7004 module and testing them tomorrow. The connections at the transmission to the AGS (X7000) is good but the harness could have gotten crimped when installing the motor. Also I'm going to try to find in their pages showing the connection from the passenger side mirror to the reverse gear. Now when the key is on and I shift to R it doesn't move down, but maybe the car has to be running for that to happen. Haven't checked for spark yet, put it on my to-do list.

Still looking over a few things, I was testing the L1-L5 connectors in the X7004 but was not getting the results I was expecting. In the event you all don't already know this I am sort of winging it right now, picking things up along the way! I'm going to pull the AGS and ensure it is the GS20 version and verify the X8505 is correct for the wiring diagram I am using. Also if anyone has the procedures to jump the "L" pins to convince the EGS the transmission is in neutral that would be helpful to help isolate the issue. Appreciate all your help!

Ok, car is up and running, I feel like an idiot, who would have figured that a X70004 connector fits in the same place as the X60004 does, and vice-versa... They really have to label those things better, I mean, who uses colors these days! A few things good did happen, I have learned alot about the wiring diagrams, my way around the motor and such, and best of all, when it started my friend that was working on the car next to me stood up so quickly that he hit his head on the hood he was working under. Now if he can get the motor swapped out on his tire changer, he can get the tire back on his dump truck that's blocking the garage door. It will be a few days. Again, thanks alot for all of your help. I still feel like an idiot!
