I would start by clearing everything and maybe even resetting adaptations and then see what comes up again.

As these codes popped up when the gas cap went missing, where was fuel added? Hope E85 was not used. I would add premium, clear the codes and run it.

the only code I had at first was the evaporator code. They the car sat for a couple of days while I got an OEM cap. I installed the cap, fired it up and it immediately ran terrible. Clearing codes does not help - the evap code is gone but all others remain

All those codes suggests either voltage problem or fuel supply problem.
Confirm alternator output 13.5 ± 0.3 including while driving with load eg high beams on and coasting to a stop (when revs drop from 2000> 600 is when voltage tends to drop) Confirm fuel pressure starts at 50psi when key is turned on and that It will maintain pressure overnight (should read 20-30psi after 8 hours).
