Even with the new OEM pieces installed, the same leak still happens when I pour in a bunch of water. Both the old one and the new one don't seat very well and there's an obvious gap. Is it possible this was just an oversight by BMW? It only leaks when I pour in a lot of water, not when I pour it slowly. I assume when it rains that would be the case, but I think when washing the car it'd be pouring in as well...

So the leak is fixed now, but my amplifier is still broken. I found a second hand amplifier from an E39, is this plug & play or do I have to source one from an E53?

As long as the harness matches the amplifier pin-outs there shouldn't be any issues.

Yeah this sucks, but it's alright. If I read the forums right it will be plug & play if the amplifier came from an E53 since it was coded to have the same speakers and locations and such. The E39 amplifier has the same OEM number, but is coded to send the audio to a different speaker setup.

So I'll just keep looking for a replacement amplifier that is directly from an E53

I will receive a new second-hand E53 DSP amplifier tomorrow. Crossing fingers that this'll work...

In the meantime I noticed there still is some water gathering in the left rear panel, where the amplifier used to be installed. I'm really not looking forward to destroying another amplifier. Conclusion is that my "fix" for the leaking roof fixed that problem, but there still seems to be water coming in from other places now.

I'm thinking of just drilling in a small hole on the lowest point, right to the outside. That way I can be sure that the water is never going to get high enough to touch the electronics. What do you guys think?
