When I did mine set up (door speakers and all) I essentially gutted the whole interior of the truck to make running wires easier. General rule of thumb is you don't want to run interconnects along side a power wire unless you absolutely have to, and when crossing them, cross at 90*. Mine come down the center of the dash and down the passenger side of the console, under the passenger seat, under the rear seat frame and through the conduit into the spare tire area before it goes up into my glass enclosure and to the amps. Its a heck of a run I know, but the beauty is zero interference.

if you are driving, and come to a full-service gas station for refueling, the idea is NOT to unlock the whole vehicle in order to have attendant open the flap.
when you walk away from your car and lock the doors, the idea is that nobody siphons out your fuel (petrol is rather expensive in europe) and that nobody dumps sugar into the gas tank.

The thing operates as designed.

in order to avoid the flap flapping on the wind with the bass, you will need to modify the factory setup, by physically changing the properties of the door or the latch, or the hinge.

Also, you need to see if there is an air passage between the fuel door cavity and the rest of the trunk space - the change in air pressure in the cabin will result in the flap to move. otherwise the interior of the BMW is rather "airtight" (not really, but for the purpose of our argument we can say that)
