Sounds like you didn't code the used lcm correctly...and possibly missed one or more of the 6 data points that must be followed to allow the lcm & IKE to communicate. All 6 points in the redundant data info must be met and/or adressed.
For example, the tamper dot illuminates when the VINs coded to the LCM & IKE don't match (data point #1). The LCM also must be coded to the options the car has. If your car had xenon but the used LCM came from a car with halogens...the the low beam cold check is still coded on...which will cause the check low beam warning to illuminate until you turn your xenon headlights on.
