The bottom bolt I was referring to is directly below the one you have partially run out. The bolt you have partially run out is for the upper part of the integral link. The bottom bolt goes through the bottom of the integral link and connects to the swing arm to the axle carrier. If you are wanting to remove your shock you only need to remove the bolt holding the shock. None of the other bolts need to be removed.

The only way I know of to get the axle to drop further is to disconnect the swing arm from the axle carrier. You might try loosening it and the bolts holding the swing arm to the frame. That my take enough tension off to allow you to push the swing and axle carrier down so you can move the spring.
