My tuner believes it is related to the EGR and recommends an EGR bypass. I have also received another recommendation from another reputable shop not in my area that this is related to either the injector or mass air flow filter.

You have a forced induction motor- the air filter has virtually NO impact on 'engine breating'.
In fact when someone writes 'the engine breathes better' you know that don't have a clue.
Use the factory filter, replace every other oil change- you will have great performance AND you will protect your motor.
AFE filters are over-priced. In order to show 'better flow rates' they MUST 'filter worse'. Hence they let more particulates pass through the motor, and this increases oil contamination- more wear. It's the dirty secrete of the $2Billon dollar air filter scam market.
Was your car running perfectly when you did the tune? Or did it have issues, and you thought your would jsut tune it and go from there?
Without knowing how your car has been modified it is impossible to suggest what may be wrong. This is a common story with many different cars- people fail to appreciate that a car must be running perfectly BEFORE you start performance mods- if you don't, it becomes very difficult to determine if there is an issue with a mod or an issue with something else.
