I replaced the panoramic sunroof seals on my 2007 X3 this past weekend. Took about 2 hours start to finish, parts were about 65 dollars for two seals. I replaced the surround seal, and the seal between the two pieces of glass. Mine sounded a lot like yours does.
Mine were hard from age, and the surround seal was collapsed in the front corners. I used RealOem.com to figure out the part numbers. I had to remove the back glass, but other then that it was remove the old seal and clean the sealing surface. I used goo-be-gone, and then a final cleaning with a couple of alcohol wipes.
I did place a piece of masking tape on the roof to record where the seam is. I used a heat gun, but found it was easier to roll the foam back over it self.
The surround seal has a lip on one edge, I found that lining the lip up first and then pressing the seal in place helped with alignment.
