I had the very same thing happen. Water got in to the electronics box under the hood. The DME (eng controler) and the AGC (trans controler) are both in the box. The DME and AGC are very durable and SHOULDN'T need to be replaced. Pull them both out of the box and check for water, especially in the connectors. I bent the tabs out of the way on my AGC and opened the box and used a hair dryer (carefully) to dry it out. Also used the hair dryer to dry out the DME and the Eng electronics box.
You'll also need to seal the electronics box. Pull all the rubber gromments the wiring runs through from their slots in the box. Apply a liberal amount of RTV in the slots. Replace the grommets. Some RTV should sqeeze out. With the lid to the box in hand and up side down you'll see the groove that is supposed to seal the lid to the box. It's about 1/8" wide. Fill that groove with RTV also. That won't take much RTV. When you put the lid back on the box, make sure you get all four hinges together properly.
