So at this stage i can only suggest doing what you do - and also being conscious not to overload the data bus by doing too many things at the same time.
I always, for example, make sure that the radio is turned off and that the ign key is in Pos1 (not Pos2) when programming anything with NavCoder. Turning off the radio reduces the data traffic immemensly, turning off the ign to only Pos1 reduces it even more.

I had the same situation in an E53. It was some error message after coding VIN and vehicle type in navcoder, then CODE request appeared. Then I turned off the ignition, turned on, coded again the VIN and the CODE request disappeared.
I have one more strange thing while coding an E39. After coding the TV-in -motion, the red cross beside the right turning knob on the 16:9 display lights on (normally it lights/blinks when the aux heat/vent is in progress). Any experience?
