Turns out the rattling came from the latch that holds the trunk down. The bolts were completely loose causing the latch to move around, In fact one of the bolts came out! No wonder I was having such a hard time closing the trunk lately. So it wasn't the seatbelts or toneau cover. Going to take mine in to get fix tomorrow.
