I agree with what other have said, if they are a reputable contractor, they will want to make it right.

Did the contractor know you had a water problem before and did he think he found the source?

It is sometimes very difficult to pinpoint the culprit, could be flashing, siding, windows, skylights.

You might consider hiring a competent home inspector to help identify your issue.
