OK, I googled it. I found Apple's page for improving iPhone battery performance. There's a whole list of things and one of them are "For proper maintenance of a lithium-based battery, it’s important to keep the electrons in it moving occasionally. Be sure to go through at least one charge cycle per month (charging the battery to 100% and then completely running it down)." So I guess the advice that B-Line got from the Apple employee to let it run down matches this recommendation...

And gresh, you are correct. As a rule, these lithium batteries should not be run down. My battery's performance was just unacceptable and I wanted to try running it down. Otherwise I was going to have to return it to the Apple store for a replacement...
