This is because your old pads and rotors cut matching grooves into each other yielding consistent 100% pad/rotor contact. Since you replaced just your pads, they don't yet have the matching grooves for the rotors. Give it about a month (or about 1000 miles) and then do the bedding procedure again and they should feel noticeably better.
