Battery charging...

Hi all,
Just a silly question really;
Sadly due to our current 'work-shy' climate, my faithful charriot hasn't seen much use over the past few months and so (naturally) the battery's flat. Instead of actually removing the battery to charge, I've left it in place and just removed the boot floor panel and spare wheel, ran an extension cable from the garage into the boot and set up the charger in the boot. Does anyone think I may cause harm to any of the car's other systems by charging installed as apposed to removing the battery for charging?

P.S.
It does seem to be charging totally fine at the mo and it's an '01 E53 4.4i Sport.
