Rome is different. It is not just with the Vatican, but with any small religious site. Churches in San Gimignano, Firenze, Siena, Pisa, Montepulciano, Pienza, and others all required covered shoulders when we visited (usually via a borrowed shawl) for entry. Shorts on ladies were frowned upon, but were tolerated by some staff and not others. Realize that it is their country, that these are actual churches and not tourist attractions, and that modesty counts, and you will be fine.
