You need to give it a few more minutes to cool the engine down. When you shut it off hot, it is in effect a hot soak, and the engine gets hotter than when it was running (since the water pump isn't circulating coolant). When you restarted it, you circulated the coolant.

Give it more time, and if it shuts off after 5 minutes then you are fine.
