It sounds like you found a good tech and yes, a $100 deductible makes all the difference in the world.
At the end of the day, you are probably right. I am sure there are some differences in the workmanship and the glass quality between companies like SafeLite and the BMW dealer (if they are doing it in-house with a trained tech). Otherwise, I would not use BMW as a contractor so to speak for glass repair. If they are going to call in a glass specialist to do the job, I would rather go to that guy direcly and cut BMW out of the mix. No need to utilize the BMW dealers as a middle man, imo.
