Anywhere on the track that has holes is somewhere water isn't supposed to go really... If the sunroof surround seal is old/worn enough to have excessive space between it and the glass it can let too much water in and overflow the water drainage system in a hard rain, and/or if the bottom of the sunroof drains are clogged or even partially blocked hindering the water flow it will do the same thing. Usually it is just a matter of throwing a new seal on it and clearing the drains, and you have many leak free years.
