Before you do a swap, I advise that you measure the diameter of the 3.0 and 4.6 caliper pistons. If the 4.6 pistons are bigger in diameter (total surface), more fluid will be needed to displace them the same amount, so, you will get a lower pedal with a longer stroke. Check if the 4.6 and 3.0 share the same master cylinder, that would be a good indication.

And even if they share the same piston surface, the diameter of the 4.6 rotor is larger. That will give you more braking power at the front wheels, but may disturb the brake balance F/R.
