If the problem is easily duplicated then I would suggest taking your BMW SA out for a spin and let him/her hear it for themself and then schedule time to have it corrected.

Based on your description, it doesn't sound normal

Hi,
Did you ever find out the cause of the loud noise? I have a 2005 4.4i and I too have heard a loud clunk eminating from the rear of the car? Seems to run fine, could it be software related?
Thank you.

I brought my car to the dealer the first time and they say that they couldn't find what the problem was so I just keep driving my car trying to advoid the problem until i couldnt stand it and brought it to the dealer again and they changed the transmission software... they told me that the software was less agressive.. now the transmission shifting seems smoother and i havent got any clunking noise..
