How much should an independent shop charge to replace both outer CV boots?

I got quoted $353 per side, which seems a bit high.

On my Audi, I think I paid $200-$250 per side.

I just paid $400 for 1 side, I think that included tax...

it should depend if they just replace the boot or whole cv joint i kno the boot doesnt cost but 20 dollars it self vs 150-200 or so for the whole thing

I paid 330 for one in Portland, but I think it would probably be around 500 for both.

Whatever you do stay the hell away from Martin Motorsport in Alexandria, I took mine there for cv joints and they completely screwed it up. Oh and they charged me 2 grand total to fix their own mistake. If your going to use an independent shop make SURE that they know what their doing and get an exact price quote in writing beforehand.
