My battery is about 12.7 and 13.8 when charging. Is that ok?

That sounds about right. Problem really starts with voltage spikes from the alternater. Mine was above 16 and everything when crazy. You would think bmw would have put protection from that. DSC when crazy, trans failure mode, lights everywhere. All from voltage spikes.

I have a huge aftermarket stereo. Would this cause voltage spikes even when it is installed correctly? I have a 10 farad capacitor for the system and my lights still dim when the base hits!

Well if the lights are dimming when you play the stereo, that means the system is not providing adequate voltage.

I probably need another battery then. Would this cause voltage spikes to trigger the trans safe mode?

Low voltage will also trigger the trans fail safe mode.
