The rust warranty may only cover perforation, not just surface rust. Hopefully they take care of you.

You ever scrape the door on the sidewalk when you open the door? That will remove the paint and expose the bare metal to the environment.

Well not necessarily. Sometimes under trim the paint can wear, and within just a few years (depending on the area), that spot can completely rust over. For example, Audi's A/S3 from the early 2000s had a serious trim defect causing a spot on the gutters on top of the car to completely erode away. The fix was a fixing the roof sheet metal and a revised trim piece.

As far as that spot, it is not uncommon for paint around that area to crack due to wear, damage, or just from thermal expansion and contraction over time. After the initial crack it could very easily spread and rust up the door like that. It is unfortunate, but it does happen.

IIRC, that raised bead is sealant. There have been instances of failure of the sealant, I've seen pics of portions of them missing.

Maybe this is a partial failure of the sealant bead which caused moisture to enter and accumulate, causing rust?

I think it is rusting from the inside out. Doors accumulate water that runs down the window. They have weep holes at the bottom to let it out. If the weep holes get obstructed (either naturally or by good intentioned but I'll advised repair) then water sits in the bottom of the door and rusts it out.

The trailing edge of the hatch has the same problem. There are some threads about checking and cleaning those weep holes.

I've attached a photo of one of the drains (there are at least two) on the front drivers door of my X5. The picture was taken from underneath - they are mostly covered by the door seal.

When I have the door apart, on any car, I spray "BoeShield" down along the bottom seam to protect it. If you try this, leave the doors open for the excess to drip out, or it will end up on your door sills. Shouldn't harm them, but I don't want to risk it hurting the paint or removing wax, etc.

Hard to say since the wife is also taking the x sometime ...possible but i think it is more related with some water stuck in the door ..
