The official answer is that you need to get the MKIV coded to your car and set to the United States region. That will solve problems 2, 4, 5, and 6. You can also do this yourself with NavCoder.

Problem 2 should come back on its own. The nav computer needs a few cycles of the ignition to detect all of the settings. If it is not back yet, then try disconnecting and reconnecting the battery. That should do it.

I do not have an idea for problem 1. Maybe the coding or battery reset will solve that one too.

What car you have is unclear: your statement "e39 1998 740IL" indicates 2 x different vehicles: E39 5-series, and 740iL 7-series.

However, all MkIV navs are for ibus cars,

Therefore your car has ibus.

You are probably confusing the early generation cars that had a "PI-Bus" CD changer versus the I-Bus in general. All E38, E39, E46, E53 (X5), E83 (X3), and E85 (Z4) cars have the I-Bus. It is essential to a number of their functions.
