The auto mode
 
I feel that the transmission changes gears rather prematurely in auto mode. I often find myself driving around town in 6th gear...the box shifts to the next gear around 2k rpm. This is my first auto car so I am not sure if it is expected, what do you guys think?
I am driving in manual mode since the car is still in break in period and I don't want to lug the engine constantly

That 'D' behavior is normal.. and I agree with you, it lugs a little going 40mph in 6th gear :(

The X5M tranny is trying desperately to get the gas mileage up.

I drive mine in sport mode mostly (5th gear is the top 'S' mode gear as far as I can tell), but the downshifts are a little abrupt.

FWIW, I drove mine in 'drive' most of the time during break in. You're not going to hurt anything.

I also feel down shifts are a bit abrupt in S mode. I have been driving it in manual mode, I just wish the D mode would hold gears just a tad longer. Hope there would be a software update soon.

If the downshifts in S mode bother me too much, I'll drive in S mode on acceleration and when I'm coming up to a stop sign/light, I just bump the lever over to D for a smooth decel.

BTW, did you change your engine oil after break in? if not are you planning to do it sometime soon? I am thinking to change oil and filter sometime between 2-3K before really getting on the car.
