So I understand that I need to replace spark plugs, but I read that it could have something to do with my ignition as well. Can someone shed some light on what this means? Also from reading on the forum I saw that some folks replaced spark plugs and still had the codes. Anything else I need to do or to look for?
Thanks in advance.

Wow, you're running on only two good cylinders.
Misfire in these days of computer-controlled engine does not necessarily mean bad spark plugs or bad coils. A computer can detect the rotational speed of the crank after a cylinder has fired and if it is less than the rotation speed of other cylinders and count the number of time it detects a slower rotational speed. After x amount of times the computer counts the slow rotational speed of the crankshaft for that cylinder the computer will log a trouble code and shut the injector down to prevent damaged to the cat converters.
Once the injector is shut down that is when you can feel the misfire because that cylinder is dead.
You need to look at real-time data such as fuel trims, spark advance, etc in order to determine what is the problem. Otherwise throwing parts at it get really expensive and probably won't fix the problem. Could be something as simple as a vacuum leak.
