You can pick up a line out converter like an AudioControl LC6 or a JL Audio Cleansweep to make all the signals coming out from the BMW system useable line out signals.

Many people have swapped out the entire speaker system and replaced them with aftermarket components, while retaining the factory in dash stereo. It was the next thing I did after swapping out the wheels.
