Lights pulse after replacing alternator...

Calling all electrical guru's. I replaced the alternator in my e36 325i today and notice that after installation the interior lights as well as all exterior lights pulsed slightly. Quick back story to all of this; I was driving the other day and smelled what I thought was an electrical fire. The car then cut off a few seconds later and I noticed smoke from under the hood. I got out, opened the hood and saw smoke and tiny flames coming from the alternator itself, not the belt. The alternator pulley was completely locked up. Towed the car home and replaced with the correct 80 amp remanufactured alternator. Car started fine, but noticed the lights pulsing. Any clue what I should look for? My battery is pretty damn old 5+ years and cranks a little slower than usual (probably due to the cold weather and age). I was thinking about replacing the battery for good measure. Can the pulsing be casued by the new alternator and mega old battery? Is it most likely another issue? Any advice is welcome.
