BMW dealers don't really do "check-ups". If you called and scheduled this already, I'm surprised they said yes. BMW also does not pump their warranty, what this means is they will not look for a problem if there aren't very apparent signs of an issue or you have specifically asked them to check something. Now that said, if you said "hey, check out my transmission I think I heard a noise...or it doesn't accelerate correctly", then they would check the transmission out.
Best advice, since you bought a BMW with basically no warranty left, start looking for extended warranties. Do a search on this forum and you will find plenty that have been vetted.
