Are you planning on a full rebuild? If not, just change the seals that are leaking with engine still in the car. Typical leaking points are Valve cover, OFHG, Oil pan gasket, RMS.
As for the flush, is there sludge built up inside the engine? I did a engine flush in my 330i, but don't think it made any difference. I used the liqui moly flush..

Sort of... it’s running a bit rough. Not missing. But you can tell it has something going on. Labored and delayed throttle. Light tapping / knock.
