I'm no guru but just because you only change one shock does not necessarily mean it will be uneven. I would replace the bad one and verify that there is not a discrepancy in height. If they have access to a GT1, they can re-calibrate the ride height to compensate for any variations.
As to replacing the other shock, IMO, I would wait and save the $400. I'm under the assumption that they did not find any other suspension parts that need attention - because if they did, that's where I would put my money instead.
