I have the same. Could it be heat related? I'm not to sure, but I wish I can solve this problem before I sell her. Maybe then, I will keep her longer

Age old issue...discussed in length on this forum. No permanent fix for 4.6iS...something you'll have to live with.

I had the same thing with my 05 4.4i

1. Car shifting strangely when I am coming to a stop (see #3 & #4)
2. Experiencing a "kick" when going uphill or accelerating off sleeping policemen, or accelerating from a stop street not from a complete stop (engine revs up a little with no motion proceeded by a 'bang" and a very harsh jerk and then motion.)
3. Car lurches forward from 2nd *to 1st and then again from 5th to 6th gear
4. Its as if the transmission is free wheeling before it finds a gear
5. Occasionally there is a low rumbling/vibrating/humming noise when at full acceleration experienced when overtaking on the freeway, 65 mph onwards when getting close to the redline.
6. When in slow moving traffic (25/35mph / 1,500 rpm / 40mpg) the transmission jerks approx every 15 seconds. Its feels like the brakes are being stabbed intermittently. None of the needles indicate any change whatsoever when this happens.

I took it into my dealership and they replaced the gearbox (remanufactured) free of charge. BMW North Scottsdale is AZ are the absolute best to deal with. I was just out of warranty and they had replaced he transfer case a couple of months prior so there was a sequence of event leading up the the gearbox replacement. They had tried everything including software updates before finally replacing.

I had done a tonne of research and I believe the 05 in particular suffered from this. Changing the gearbox erradicated all my problems

Is the gearbox covered under CPO? I have an '05 4.4 with the same problem and thinking I should bring it in.

Should be. Part of the Powertrain. Check your CPO Contract.
