I know that a dirty or corroded circuit board within the source unit can be the culprit of this.
I had a body shop give my E39 source unit a bath since it was in the trunk, just on the other side of the driver side tail light. I had to pull it out and actually was able to revive it by putting it in the dishwasher, then blowing it out with my air gun and finishing it off with 4 hours in the AZ sun in mid July. I would experience spotty audio, goofy behavior and sporadic speaker outages. This was on a vehicle equipped with NAV, so the source unit was not in the dash.

I had the same problem. The radio would drop out channels at a time, basically all the speakers in the front right would go out the same time and then all the speakers in the rear right would go out all together. I thought the problem was with the amp since the connectors and pins looked corroded. But the part that needed to be replaced was the radio module. Dont let the dealer install is they will charge you $1,200. You can buy the radio module for around $400 to $500 online. I got mine for $397 and swapped it in and every speaker works now. I was told by Brian-USA that the radio does not need coding as well

Finally got mine sorted
After 5 weeks, various posts, loads of differing advice about tuners, amps, modules etc I deduced it was possibly the radio module. So, took out spare Wheel, lifted up Dome that is held on by a triangular bracket. There was the battery and a panel with BMW on. Unscrewed the Black Panel and found 2 Silver boxes next to each other. One is Radio Tuner, one is TV tuner. Looked on EBay and there was a guy call fast-way in Rochdale who repairs the radio modules for £200. I drove to his House and he changed the radio module in 20 seconds. Perfect! It cost me £200 but I'm happy now. Also my Bluetooth seems to of come to life on my IPhone 4 and the phone rings in the car too! Happy days. Hope this helps someone.
