UPDATE:

Was in the shop today. No codes, all plugs good, all cylinders firing and the battery is fine. She runs well now. They do not have an solid explanation.

The engine was flooded as I had assumed, and it is clear now. Hopefully this was a one shot deal.

I think it was attributed to consistently having a low tank, driving short trips and the the cold weather.

Thank you for the update. Sounds almost exactly what happened to me. Mine started rite up but has been fine for over 2 years now. I think you will be fine as well.
