Problems after changing the battery

I have 02 E53, original battery dead today so I took to sears get a new battery installed, after the new battery installed, problems are:

1. remote does not work anymore,
2. everytime I shut off the car the alarm will go off for about 30 seconds,
3. rear power windows does not work anymore
4. power door locks does not work anymore
5. the button you push to open the truck does not work.
6. Front windshield wiper does not work anymore.

P.S; my remote battery is low, sometimes I need to hit twice to open the door or lock the door, sears told me its cus the remote battery is dead so caused those problems.

this makes no sense...

go back to sears and have them test the battery voltage and alternator.
