I assume it's the gap between the glass & rubber stopper that makes the noise, so I should raise it the higher the better?

I had this exact same thing for ages. Banging coming from near side back quarter panel. At first I thought it was the pushchair that's often in the boot but after a while of it being removed the occasional noise from that area was still there. It wasn't every time I took the car out but was quite regular.
About a month ago my wife was driving and a car pulled out into her path at about 30mph. She slammed the brakes on, a noise not dissimilar to the one I'd been hearing occurred, but louder, and never returned. So I'm guessing something wasn't quite seated right and the sudden coming to a stop shifted it to where it should have been.
