Question Gear Oil Cooler

Recently the warranty and the service package of my car got over when I crossed 100,000Kms. I got a surprise within next 4000Kms when the gear oil cooler of my car got damage for some unknown reason and resulted in water and gear oil mixture. Radiator and the gear box both had the mixture which resulted in huge vibration while gear shifting/transmission. I stopped driving the car when first time noticed the vibration and the dealer confirmed the oil and water mix up. The local dealer quoted me around $16000 for the following parts with labor charges;
  1. Gear Oil Cooler
  2. Gear Box
  3. Gear Oil Filter
  4. Radiator
  5. Housings and some other pipes

I planned to change the oil cooler, oil filter, housings and pipes but not the radiator and gearbox which were the most costly parts, gearbox itself costing $10,800.
I myself with the help of a friend, who has a garage with necessary equipment, flushed the liquid in gear box and radiator. Then washed radiator with all the possible ways – including some chemicals available in the local market. Then I refilled gear box with gear oil many times and flushed it again and again to get all the water flushed. I was able to get wholesome oil the 7th time when I flushed oil. I still changed the gear oil 8th time and then drove car for some miles. The car was vibrating during transmission but with the 1000Kms mileage I had a better ride with pretty less vibration.
Now I have completed almost 2000KMs and the situation remains the same with transmission vibration. Perhaps the car does not vibrate when it is started in the morning for first 15 to 20Kms but after that it starts vibrating until the engine has cooled down.
  • What could get wrong in gear box that I can fix or some local garage because dealer is asking to change almost every part even close to gear box?
  • Is there some way to save $11,000 on this car?

The current mileage on my car is 107,000Kms.
