Now I have another problem.
Turned on the engine and it went to engine fail safe mode,i checked it with my peak R5/FCX-3
scanner tools, the following faults came out
1.drive -by -wire throttle position monitoring
2.drive by wire throttle controller,lower adaptation
3. air mass sensor comes and goes.
I cleaned the air mass sensor and throttle Body.
Cleared the codes. But still the the the top two codes are still there and engine is still in fail safe programming mode.
Any suggestions

you need to reset the adaptions for the throttle body. with the engine off place the key into position 2 for 2 minutes. DO NOT START THE ENGINE. You will hear/see the throttle plate go to the full open and full close as it calibrates itself. then you can proceed as normal. if you have error codes already stored you will need to clear them before you can calibrate the throttle body properly.

If you had the throttle body out hopefully you didn't try flipping the throttle plate. Check to make sure there isn't anything obstructing the throttle plate. You can also try resyncing the throttle plate. With the engine off place the key into position run for 2 minutes. Do not start the engine.

As others have suggested, start checking with the simple stuff first. I would also suggest taking a break (with some nice cold ones if you imbibe) and have a good nights sleep. The following day tackle the job with a fresh outlook and spirits after you're well rested.....works wonders;) It will seem so obvious when you find the problem and wonder how you missed it!

Couldn't fix it yet.I didn't take the throttle body out. I just cleaned it well.
Today I tried to take it for a test drive but unfortunately could not drive more then 25 miles an hour , the engine fail programming din't go away, and those 2 codes are still there.I tried the option that was given to me here with the disconnecting the battery and living the positive and negative cable tied together for a while, and the gas pedal option but it didn't help.My car set for 6 month or so before i finally accomplished the timing chain task and and my battery may gone bad, could that be a reason for fail safe programing? And also i when i was disconnecting the harness from the throttle body i looked inside that connection box and looks like one of the 6 needles (i don't know the technical name) was broken .I don't know if that may be cause of those 2 throttle body error codes .if that's the case ,the throttle body is 462$ .So i am kinda stuck again,but don't want to give up,i came all the way :)
MY story "had to do it 3 times ,1 st one failed,as you saw it on my video.My uncle's fault (long story))he didn't set the flyingwheel for OT mark to set the correct timing(not mad at him he was trying to help when i was at work ,he is a cool dude)) , then i set it the 2nd time with OT setting mark ,following the step by step timing procedure .And when i was almost done putting the ignition coils , i saw my IMPULSE SENDING WHEELs on the table oh man i almost lost it!!!no choice had to do it all over again the 3rd time))

The "Needles" are called "Pins" in the industry. Yep a broken pins means no signal or electrical connection. There's another poster who was having problem with his transmission. It was a broken pin at the transmission EGS computer that cause his transfailed message. He replaced the old transmission computer, coded the replacement computer and his error message went away.

Check the harness to determine if the missing pin is in the harness. Putting a new throttle body in with the broken pin still in the harness will just bend the pin on the new throttle body.

Here's a use one on eBay for 52.00 or best offer. I'm sure he'll take 50 for it. Shipping is free. I would ask that he take a picture of the electrical connection to verify that none of the pins are missing.
