If your car was not brand new to you (which I cant imagine it was being that it was 2009 before you noticed it was two toned) then the very simple and most likely explanation for the phenomenon is that it was repaired at some point.
Sorry nobody answered you before now. (yelling to everyone else) SOME HELP YOU GUYS ARE!!! lol

It is the same color - the angle of the lower door panel makes the paint look darker.
