Mods were lowered 1"-1.5" which makes me wonder if it prematurely wore out/stressed certain things, bearings maybe.. Now it is back to stock...

I would expect a wheel bearing would have failed by now or be much louder. The noise doesn't change if you lightly apply the brakes or take off in a high gear? No change if you are going straight or turning? Sound hasn't changed since you purchased it? If it was lowered with lowering springs and you took it back to stock by another method it could be the spring rubbing on the plastic wheel well but that is usually when turning.
