something definitely fried inside the amp... the amp is designed so it takes basically two input channels (left and right) and transfers them into 12 outputs... you would need to narrow down to specific speaker(s) that stopped working... the troubleshooting might be rather extensive - you would need to tear apart the left side pocket area in the trunk, to gain access to the amp... and then use the amp pinout to troubleshoot each channel - use your third party speaker to connect to the amp and see if the sound is distorted, and then use a sound signal to send down the wires to the car's speakers to see if the speakers can reproduce the sound...
based on your description that the multiple speakers are malfunctioning, i would suspect that the problem at common point, which is the amp... what is the exact date of manufacture of your car?
