Figuring you probably have it worked out by now, but my money is on warped rotor(s). Not necessarily both. Is more common than many people believe, and is often subtle enough to go un-noticed by the average punter.

A dial gauge is the easiest way to diagnose, and a handy tool to add to your kit also.

That's what I bet my money on as well.
I suggest do a Brake Pad and Rotor Bed-In Procedures and you will be fine.

I had the shake while braking about 2 years ago and replaced the bushings on the lower tension rod. The rubber was visibly cracked, and it solved the problem...until now. The shudder is back, although only when initially applying the brakes. If I let off then re-apply, it is pretty smooth. I looked at the bushings again and didn't see cracks, but they seem very "displaced": The center section isn't very centered, and the rubber is distorted as a result.

I'm thinking I got a set of bushings that were not too good, and an upgrade to poly might solve the problem.

Just my $.02.
