The OP is in IL as I am as well.
Does anyone know how it's programmed, (specifically, like which software)

BUMP..

The '13 35d we just purchased only came with one key. Been searching around for options, don't seem to be finding much beyond the $360 asking price for a new one (comfort access) from the dealer...

Does that seem to be the consensus, or am I missing something?

Seems like Carly is not an option for programing new keys?

Same for options like the Foxwell NT510/520?

The info below sort of reveals why it is difficult to go around a BMW dealership to order a new key. BMW uses a "secret encryption" which is stored in their own database for each specific VIN.

If there is aftermarket software/hardware that can do it...then I would suggest doing a google/internet search for BMW CAS 1, CAS, 2, CAS 3, and CAS 4 to see if aftermarket stuff is out there to be able to communicate and retrieve the data you need to create a new remote key as well as disable the missing key so that the new key can be input to work (if you have comfort access option).

Then if you have CA (comfort access) I believe only two remotes can be programmed to the vehicle at a time...so unless the missing remote's encrypted data is deactivated...a new remote can't be activated (note that I wrote "deactivated" not "deleted"). Which means you'll need some type of software/hardware that can actually communicate over the CAS-bus and K-CAN bus.

You can program a NEW Pre-Coded comfort access key with Ista. None of the entry to mid level tools can do this.
I got my local dealer to match the lowest published online rate of a competitor within 200 miles ($235.76 fob only, April 2018), programmed it myself. Making sure you are comparing apples to apples, look at posted shipping costs, whether or not key blade is included, and programming charges...

search BMW 66129268486

$386 sounds good for the fob, blade, and programming... with letting them take the burden of the connection (which Im sure will go fine...).
