For what it's worth the sheet metal on the doors is pretty thin and they ding remarkably easily. Significantly thinner than any other BMW I've ever owned, (including my old '05 E53 X5). About 3 months after I picked up the E70, someone opened their SUV door into my rear driver's side door and the damage was pretty surprising.
Point being, I wouldn't go out of my way to decrease the small amount of protection the door moldings provide. My 2001 E46 330 is built like a tank by comparison.
