Car "reprogrammed" and now it feels weird..

So the dealer "re-programed" the car and now it feels different...

When I'm cruising at any speed, and I try to increase the speed WITHIN the same gear to maintain speed, I feel a jolt a couple times within the gear as if its getting "confused." I feel like its the fuel injector but this wasn't a problem before the car went in for other issues. The dealer performed a "reprogramming" and now this new problem arised.

I feel the jolt also after driving highway and coming to a stop at a red light. If I'm sitting at the red light, I feel something jolting or jerking the car several times. This only happens when the car is in D and not in park.

What do you think it is? I have driven over 400 miles after the car was reprogrammed but neither I or the dealer can figure out what it is.

Btw, I have a 2007 3.0si X5 with roughly 40k miles now..

Any suggestions?
