Dinan Software is done is stages -

Stage 2 Engine Software optimizes performance and drivability when installed with the High Flow Cold Air Intake System.

Stage 3 Engine Software is for use with the High Flow Throttle Body optimizing performance and drivability.

Stage 3A Engine Software is for use with the Cold Air Intake System and High Flow Throttle Body optimizing performance and drivability.

Stage 4 Engine Software is for use with the High Flow Air Mass Meter Cold Air Intake System and High Flow Throttle Body, optimizing performance and drivability.

Stage 5 Engine Software is for use with the High Flow Intake Manifold High Flow Air Mass Meter, Cold Air Intake System and High Flow Throttle Body, optimizing performance and drivability.

I think that only applies to the 4.8. I have a 4.4 and it goes from stage 1 to 3 and 3a. Seems the 4.6 is the same as the 4.4. Not sure what the OP has.
