Yeah - thats a bummer, but don't sweat it too much - I had pretty much the same thing happen. Water can come from sunroof, as you know, or occasionally the vapor barrier in a door can come loose and allow water in. My dealer took the car in, replaced the sunroof cassette completely, replaced all the carpeting in the car, and I haven't had a problem since. If you have a decent dealer, they'll take care of it.
