If I was chasing this for months, I would be driving without headliner by now to see wtf is going on.
As far as valvetronic. It may not be dealer fault. They may have made the error come out with fixing whatever they did in the back. Or they reset the car to the point where you are not able to with whatever scanner you used. I would open up those plastic computer and fuse boxes in the engine bay, and unplug every connector one by one to check for rust or bent pins. I doubt the dealer did anything to break the valvetronic.

Update: So in the end everything kind of worked out my insurance stepped in and took care of the water damage bill i ended up only paying the deductable. They tried to tell me its the roof cassette, then they said my valvetronic is bad, in the end that was all bull$hit in the end i saw that they were after the cash, but when my insurance stepped in and sent the adjuster out to see the issues they were reporting all problems magically went away.
Btw iv had tha car back 2 weeks now and its in great shape no check engine lights and the water intrusion has been fixed. it was wires in the rear passenger side harness, they did a shitty job fixing them but at least the problem is solved.

Glad you got it resolved and that type of solderless connector is how they make wiring repairs now. Pretty crappy I agree. Regarding taking it in for one thing and then having another seems common. I took my'08 X5 in for the airbag recall and of course they gave me a list of things wrong which was all pretty much BS. The thing they didn't tell me is when the tech took apart the dash to replace the passenger airbag, he lightly punctured the heater core causing a pin hole leak. Further when he took the center console out to replace the module he also broke the rear air vents. All of which they denied to their last breath. Needless to say, that it wasn't too long after their "work" that I also started having all kinds of issues of the car going into limp mode and calling out the right rear TPMS as the cause of the fault. I replaced the sensor in the wheel, the receiver in the wheel well and the main receiver under the drivers door. After all that and I was tired of throwing money at it, I sold it as a mechanics special! Still have my '13 and don't miss the problems with that '08 at all.
